I think the song is more so that hes in a downtime in his life "Maybe" from a relationship and he is realizing that everyone doesn't care to give him answers, hes not telling them to leave him alone, thats what their telling him. his Father told him to believe in god and dont bother him. his mother just tried to get him to see her point of view and after she thought he did, she told him to leave her alone, his brother scolded him for getting that attention and instead of understanding him he wanted justin to leave him alone. His sister was really the only person that gave him the time of day to really understand him but she never really could. After realizing no one will understand his self he vents his self out to her...

"Oil in the water, how come you cant be with me" He is saying she is oil and he is water and in her state of mind thats how shes lookin at it (oil and water cannot mix)

"Oil in the fire I remember how it used to be" This part he is saying that when they're together its a bad thing. Things were not always like that. (Oil causes fire to spread-A dysfunctional relationship)

"Swan in the water, you're moving so elegantly" This can possibly be him thinking about the good times, while thinking about her beauty

The heart of love is constantly hurting him, burning him. the further it hurts the more he vents, the more he vents the more he realize no one cares.

Swan in the water, how come you cant be with me, he wants to know the answers but all he gets back is...

"Leave me alone"

In the first verse, his Dad tries to "save" him by telling him that he needs to believe in the spirit of God, but he flat out rejects it. Mom tries to heal him by doing what all mothers do: loving on their children. He sorta accepts it (the "now" suggests it), but in the end...
