I think this song it totally about 9/11. Not the event itself, but the aftermath globally. I think it's a reference to the fact that before 9/11 Americans were so nonchalant and thought everything was good, but when it went down, so shocked that people out there actually hated us. The evidence was right there, but everyone chose to "ignore it and live our lives."

"And we all wonder why when someone wants to kill us" is talking about how Americans all don't understand why there are people around the world (mainly al-Qaeda) hate us.
