"She knew and I knew / What all the tears were for" gives a closeness to whatever happened to the both of them. As well, a "Trinity" is a grouping of three, with "Holy Trinity" being the Father, Son, and Holy Spirit. I think they meant a reference to both (judging from the religious references in their other songs). By this, I mean that, and this is only theory, a trio was broken by sin, or death, and that the Heavens are crying right alongside the speaker. I can't help but wonder if this "your" is just a distancing word used to describe the gap Sierra and Bianca felt towards their brother, Simon, whom I think is the one that molested them as children. If that is the case, then it would make sense that his molestation (a great sin) to them will have severed the ties between the three of them, and thus, broken Trinity.
