I've always thought the song was about Republicans (Or in general social conservatives) and homosexuality. "You run away from everything that you fear / So afraid, don't wanna be a part of it / You see the fake in everything that is real / You hate the paradox, you put us in a box", and the thing which really gave it away was "Don't ask, don't tell, just take what you need", because of course Don't Ask Don't Tell being the ban on openly gay military members in the USA, and DADT is basically saying "Yeah come and fight for us, but we only want you, not your personal life", which the line basically sums up.
