The reason why there couldn't be good without evil is because without an opposite, theres not really reason for a name. That probably doesn't make sense... It's like.. if the only emotion was happiness, then no one would really ever be happy because theres no other emotion to feel. If that makes sense? I believe this song is beautiful, but I feel sad for the sense of despair that the writer portrays.
God is in everything, and if you're really looking for him, you'll without a doubt find him.
Then again, this is songmeanings.com. not my personal outlook on life.
I think it's more frustration than despair. The song seems to portray a person who has been told all his life that god is good and wonderful and loves everyone, then contemplates why such a god would create so much suffering. I really like the imagery in the fifth verse:

He realizes prayer is a futile exercise, and that it seems rather selfish that god would sit in heaven all day while we suffer on earth.
He eventually loses his faith, realizing that the religion he has been led to believe was true all his life was in fact a lie, and he's left lost and confused: "oh no, oh no, oh God, where'd you go?"
