The ghost theory is interesting and would be consistent with some of the other spiritual references to the album. My take on it comes from a more paranoid perspective. They came in to me sounds more like the writer and listener of the song is being watched, observed, and stalked by someone or something that wants to know more of the individual or mass of people's lives.
The eye without a face at all is a camera that is hidden or can't be detected, no face. A face without an eye at all is logos of any kind. So there you have the clothing. They came in the clothes I am in, I.E. Nike, Levis, Old Navy, or whatever is the face without an eye at all. That is representing something without knowing if you can be tracked by that face or logo.
There is reference earlier in the album about flying over a destroyed earth. This could be tied to aliens watching our every move, They Came In is what happened before the destruction.
Also, do we know if the lyrics say "threw" the phone on the(at the) wall or is it "through"? They came through the clock, face, and phone to gain access into a person's life either being government spies such as DEA agents or something from another planet or time.
