It seems like he's trying to say that even though many people live a full life doubting the existence of a higher being, we all second guess ourselves at our time of dying. This is just a quick interpretation based on the fact that Starflyer is a Christian band. Either way, it's a great song! The background vocals during the third chorus always crack me up xD
