A truth beneath a lie is obviously about the conspiracies around which the X-Files are based (thus turning the world upside down = confusion)
And 'I do not know a soul in here but I can remember the faces' could possibly be from Scully's experiences with the other abductees following her own abduction and battle with cancer. If I remember correctly, she couldn't remember the other women at first, but it slowly came back to her bit by bit as she remembered their faces, etc

"Greys wear green" = in the X-Files, when a human is infected with the black oil, a green-skinned clawed alien grows within them, eventually bursting out of their body cavity. They grow and shed their green skin, revealing them to be the infamous grey aliens. "Mind is clean, it's blank" = reminds me of the episode where Mulder gets his memory wiped after witnessing experimental aircraft in action. There's a lot of memory wiping in X-Files as it happens
"Is this bliss or am I insane?" = At one point, Mulder's mind was sent into a peaceful 'place' in which his life was perfect and he lived happily (even to the point that he was on his deathbed as aliens invaded Earth). But in reality, he was lying unconscious on a table as the Syndicate used him to vaccinate the cigarette smoking man (if memory serves me well).

Is that me in disguise?" = the grey aliens are able to shapeshift (the episode 'The Unnatural' reveals the shapeshifters and greys to be one and the same) AND there was a more supernatural, rather than extra terrestrial, shapeshifter in one episode. Could mean something completely different
