I think that the "pony" is a symbol for love. She'd known the guy for 2 years, but 2 years prior to that she was riding the "pony" (aka. love) with someone else who hurt her so much that she had to learn to love again.

"And all that time, I felt just fine I held so many people in my suitcase heart That I had to let the whole thing go It was taken by the wind and snow And I still didn�t know that I was waiting For a girl on a slow pony home"

The whole time that she was single she thought she was fine, surrounded by friends and family that she carried in her "suitcase heart", to block out the pain of feeling alone. However, she realised it wasn't enough, she wanted love and she was waiting for herself "a girl on a slow pony home" to realise that.

"I can remember when I first saw you You said in my photograph I looked more far away I laughed and smiled and didn�t say �I am a bit afraid to be here.�"

She remembers when she first saw the guy. I thought perhaps they'd met on the internet and all he'd seen was a photograph in which she "looked more far away". She "laughs and smiles" because it's the first time she's had intentions of being with someone since her relationship before.

"Setting free the anchor and looking past the shore It�s a sea of horses on ships with no sails, no motors, no oars"

She's letting her boat sail, she's not directing it especially, just letting it be free. She's letting her heart take her where it decides to, with no need for "sails, motors" or "oars".

"Now we�re cleaning the windows between us two Funny, you do it once, and then again, and pretty soon the fingerprints and dust... But I�ve begun to trust the view here."

I think then that the song takes a shift in time. She was reflecting before and now it's the present. The last verse is a scene of a moment that they now share, something mundane like "cleaning the windows", but it is in this moment that she realises that she's "begun to trust the view here". She's ready to fall in love.
