This song definitely sounds like somebody committed suicide. Either in a relationship or a family member, but mostly a relationship as it seems.

He/she was too late to stop the one who took their own life. He/she never got to say goodbye to that person, and he/she can't ask why because they wouldn't understand.

I think this message is clear, obviously this person believes that he/she doesn't belong here, they belong by the side of the person that committed suicide.
But other than meaning, I love this song. One of my favorites by them. <3
