Actually, this takes place long before Coheed and Cambria are created and just before the Doctor even conceives of their creation. KQRulz3000 and Zorlin are correct in that this song is about another couple in the story.
This song is about Dr Leonard Hoenberger and Pearl Hoenberger's marriage falling apart after the death of their son, Joseph, by the hands of Wilhelm Ryan's Red Army at a "peace rally" to protest the Mage War turned violent (awesome imagery used by Sanchez/David to depict the scene).
Pearl blames Leonard for the death of Joseph, as he was the one who succumbed to Joseph's rhetoric and allowed him to attend the rally and voice his opinions. Leonard, as well, blames himself for Joseph's death. And so, allows the onslaught of Pearl's wrath, which is just about the only emotion she shows anymore after the death of HER son (HER's, not Leonard's; well, not how she sees it anymore). Her Feelings persist in this manner until ... Well, I don't want to give the WHOLE story away just yet.
