Well, this is with very little doubt my favorite song on the album.
I see this song as Cambria being off somewhere else, possibly lost on a mission, but for whatever reason far from Coheed. So he's emoing about, and has an epiphany about what Cambria thinks and how he feels about her. And then he goes to sleep and mulls over it some more. That alarm-sounding bit is his alarm going off, distorted because this song is probably taking place in Coheed's distorty old mind. And then those bell sounding things about half-way through the song are the alarms of the KBI base going off because Coheed is breaking out to go see Cambria. He's in such a hurry because he has to go and confess his love in the rain while both are crying and because she's telepathically reaching out to him because she's in trouble.
The way I see YotBR's story puts Cambria as a helpless woman in need of rescuing far (Ha!) too often. Far far too often.
