I don't think that this song is fully a commentary on modern religion, though. I read that the concept behind this album was the idea that aliens inhabited Earth long before humans did.
THUS, the prehistoric men were living peacefully until the Temple of the Sun arrived (aka an alien or human faith cult (?)) and disrupted the harmony. They sacrificed many humans to their gods under the banner of the Temple of the Sun.
Then I can only imagine that other aliens or something saw this and came to Earth in a struggle for power. Then all hell broke loose...
ANYWAY, I love this song. It's like an epic sci-fi movie made into a song.
