I think this song is about mankind's reckless pursuit to find meaning in life and in some be more than we reasonably could be. In this search for purpose most people turn to religion. This also satisfies the need to be outstanding because death is no longer the end and personally I don't think you get more epic than being immortal,(see the Highlander-dude kicked ass).

I think what Nate is getting at in the lines "the temple is me..." is that we can find purpose in ourselves instead of focusing on external sources.

The purpose of the first verse seems to suggest, like others have mentioned, the fear that religion has instilled in us. I especially like the lines "remove the backbone" (common symbol of cowardice) "say hello to sunshine" (parody of enlightenment)

Then once we are baptized the "evidence is all we taste". This serves to show how unwillingly most people take criticism of their religious beliefs.

"focus on the fiction, lose sight of the mission" either shows how our desire for purpose has led us to be blind followers and our destined to be great attitude is lost, totally defeating our purpose. I also liked the apple idea that someone else posted as a way of showing that we have always desired to do more than what we as humans are capable of.
