Anyway, I just think that this song is about human being's tendency to try to explain things. I think in this song he is referring to the inaccuracies in the Bible.
The first verse I think refers to the Bible being written and how today, things are interpreted so much differently.
The chorus is the singer's doubt about the truth of the Bible. He thinks that it has done the world more harm than good.

we cover our tracks
and get so proud of ourselves."
This i think means that we as humans have thought up what God wants and are pleased with ourselves when we do what we think He wants.
i don't think he is saying that he is doubting the Bible itself, just the interpretations of it. people get really proud of some of their theologies, even when they're false. and by saying a verse means something that it doesn't, we're putting our own words in God's mouth, when His words should be in our mouths.
