Its actually a reference to the Book "Perelandra" by C.S. Lewis. The phrases, "The darkness is not empty," "And I know this can't go on." and "My hands have taught me terrible things." are direct quotes from the book, which details the main character's (Ransom) struggle with the Un-man. The Un-man is a possessed corpse that represents evil and death itself. The conflict with the Un-man ends with Ransom picking up a rock and smashing the Un-man's face beyond recognition. It really is quite an awesome song, and book.
