I think that this song is about a christian's relationship with God.A backsliding christian..

-In the bible God knocks on a person's heart asking if he can come in and if the person lets him in that means that he or she accepts God as their Lord and saviour.
"I found you balled up on your bathroom floor"
-God always sees you when your in trouble or going through a tough time and he wants to help.
"You told me everything in your defense
and never understood the consequence"
-You tell excuses to God in why you did what you did or try to blame someone else for why you did it. but you don't understand the thing that will happen because of that acton that you did
"I won't console, when you have control, every time's the last time, but I know you'll go and do it again. yeah, you'll do it again."
-the "i won't console, when you have control.." part, to me, it means that if Jesus is not the one guiding your life, he won't be able to help you or comfort you in your problems. and you will probably promise God that you won't do that sin again but he knows that if your flesh, not the spirit, is controlling your life then you will more likely than not, do that sin again.
"There was a halo resting above your head but it slid down around your neck and I bet you thought I'd never find out cuz you think you're so clever."
I think that this means that a person does a "secret sin" or something bad that he/she might think that no one will ever find out about.. so to everyone he/she is an angel (hence the halo) then when he/she committed the sin, the halo "..slid down.." And many people think that no one is looking when they committed that sin but God always knows..even though we try our hardest to hide it.. he knows..

-All person's friends left her/him but God was and is always there

-The person prays to God but its just those memorized prayers or the person reads the bible but doesn'r really get anything out of it he/she just reads the Bble so he/she won't feel that guilty about the sin they commited. But God will always be there for him/ her until she realizes that all she needs is God and everything in her life will be straightened out. "fair-weathered friend i believe refers to a christian that only turns to God when they're life is good or praises and worships God when life is good then when its bad he/she blames God.
If there's a cause, it's already lost. cuz I tried the last and you tossed me aside again, but, it won't happen again...
God never gives up on you he keeps persisting but the person keeps putting God aside.. and kind of disregarding Him. but God knows that one day you will find the light.
