i think the song is about two lovers whose relationship is starcrossed (wonderful play on words writing about the moon telling the stars to make it "hard for them", in some way or another. pete and heloise were two people in love; pete was a teacher of some sort, and heloise was his student, and they fell in love, but they had to keep their love a secret. long story short, she got pregnant and to keep everything from getting worse, pete became a monk and heloise an abbess, but for the rest of their lives they struggled to keep their feelings for each other within reason of their religious life choices, never being able to really show it, but never ceasing the feeling.
the whole song obviously points to a couple where society, or people, or whatever makes it seem impossible for the two lovers to be together, but the narrator refuses to give up their love, and tells the other to keep the faith in their relationship, because despite the pain and strife they'll go through, they'll be together in the end.
