I think she means that when he leaves on his own, it hurts her, but when she tells him to leave, she knows that it's the right thing to do, and it doesn't hurt her as much because it was her choice.
They constantly have problems, but they get back together every time, for some reason. He leaves constantly, and she gets upset when he does, but when he's told to leave, she's perfectly fine, and she loves it, because she knows that's the right thing.
