On the surface the lyrics are a letter to God about the creation of Man and Man as the chimaera. This doesn't require much analysis.

Another interesting interpretation is the opposite. This could be a letter to ancient man regarding the invention of God, with modern religion as the Chimaera. "You took a baboon and you made him perfect, you took a lion and stripped him of his pride" meaning you took the human animal and said he was divinely created with dominion over other forms of life. It doesn't take much to read the rest of the song this way: Modern religion is stitched together from the faiths before it, and over time "bad variations" (splinter faiths, or even codified deviations from current moral standards) are weeded out. No religion that exists today would be adhered to by its founders, so it's not hard to see that the song could be a letter to the men who foisted religion onto the world and about the endless evolution of religion.
