Coredump hit the nail on the head. Nate sings about standing up against the wicked people (worms) who try to make this world a terrible place and torment the people in it. It's depicted as a war scene in which Nate is giving his soldiers orders. "Gentlemen our faith is wounded, and yes we are wounded to" could be faith in their faith in humanity is wounded and they themselves (or their numbers) are effected by it. "They've come out from the swamp but we, we stand on both legs" meaning they are coming for us but we can triumph over them. "They will roll over and over again" is how worms move, meaning they will keep coming. "Another lonely pacifist lying in the sun" meaning they have killed the peace. "There is no ground control, MAYDAY" means no one is trying to contain it and that we're all going down the drain. The next part is about taking action against them swiftly and quietly "breath not a word of this...we all must bear witness". "I will not watch this all come down" meaning I will not let them drag us down with them and destroy everything we've stood for. Then he warns them "Careful boy...absence of heart makes a boy, a man, a monster" meaning if you don't hang on to those morals and the nobility inside you, you become just like them...monsters

I totally agree, I'd like to correct but one thing.

"Another lonely pacifist lying in the sun" "Another lonely pacifist Dying in the sun" It means that wanting peace is noble, but still, saying we don't have to fight the worms is a lie. Those who say it, die alone in the sea of worms, so we have to unite and fight the worms.
