It's a bit ambiguous but I reckon it's about a girl in a relationship with an on-and-off jerk, and she's trying to decide whether it's worth staying with him or just leaving. So like, 'I look up to the sun, it only hurts my eyes, maybe it's the answer I've been wanting in disguise' would mean that all this guy does is hurt her for no reason, and that's a sign that she shouldn't be with him, and 'The more that I'm with you, the more that I'm alone' would mean that the more time she spends with this guy, the more she realises that there's nothing there. And I guess that 'I don't need the answer, I already know' would mean that she doesn't need to wait and see how things pan out, she already knows that it wont work.
But I'm probably wrong. Anyway, it's an amazing song and probably means a lot of different things to different people.
