Being that the song was written for an HIV benefit album, I think it's about a guy talking to his girlfriend who is infected. He's like reassuring her that she is wonderful, and he doesn't see her as dirty and infected, in the first verse.
The second verse is about all his memories of her and the time he spent with her, maybe after she has died or is dying.
