John has symbolically related himself to Jesus before (as a man who lived, died, and was reborn) and acknowledges on "God" that God exists (though he is taking a first person point of view, but also has another symbolic comparison to Jesus and also just being a regular human)
I believe the real meaning of the song is questioning how things have come to be, why things exist, why things don't exist, and what is the threshold of nothingness.
