This song is about two people who were in a relationship. She died. He was in love, and he's waiting until he gets to see her again, "until the skies open up until the trumpet starts." He can only see her again when he dies, "until the spirit and the mind ain't fighting." He blames himself for her death so when he dies his spirit is freed and it doesn't matter anymore. What he means when he talks about searching for an answer and being stuck in the middle, in the middle of right and wrong, is he was making a decision about something. Obviously he regrets this, and it was the cause of her death. Probably related to a drug overdose, "a place you don't belong." So he will remember her for the good times, "in the blue skies." He wants her back, to show this he tells her he'll do anything for her, including carrying her through hurricane waters. When they meet again in the afterlife, and it becomes like it was, innocent, without drugs(assuming it was drugs).
