These are good ideas, and I like your first explanation Danyasaur, but here is what I make of this song:

This song is about two people in a relationship who have to break up because the woman has a calling from God that the guy can't be a part of. Maybe she wants to be a missionary but the guy can't follow. He is left helpless because they are separated. All he can do is:
"Me to my knees everyday I guess"
Which means just seek God in prayer.
"Trade my will against yours
Is something I'd rather say then do"
He knows it is the will of God to separate, but really doesn't want to.
"She sees the dove
Makes me stay and not trespass"
The dove could be Jesus, the Holy Spirit, her calling, love for other people, really anything. But whatever it is, it makes him stay and not trespass, which means she is taken away from him by this calling.
