To understand this song you have to think about the context which the album was released, which was around the time that the US election was heating up. Folie A Deux was even scheduled for November 4th, election day. The Hush Sound did a song on the album called "We Believe In (Barack Obama)." It could be said than, that the entire album was talking about the New Administration of the US, AKA Barack being elected.

Yes, it is a reference to the Wizard of Oz. When Dorothy finally finds the Great Wizard of Oz, who is the master of the land, she finds that it is just a figurehead controlled by a smaller, much more timid person.
Knowing that, the above quote stands for how when the New Administration (of the US) is put in place, that the citizens of the USA will finally be able to "almost see the wizard behind the curtain," as in: we will be in a less corrupt, more visible, government under Barack; as compared to the Old Administration, G.
