I think this song is about Jesus while He lived on earth. He told His disciples that He was not of our world and the world would hate Him - "like Father always said and I can only agree Son they will hate you because they always hated Me." like John 15:23 says, "Whoever hates me hates my Father also"
"And even though I feel alone
I know that I could never be"
This is saying that even though Jesus felt alone in the world, He knew that God was always with Him and He would never be alone because of the Trinity.
"If it's a choice between this veil of ecstasy
And all the lonely suffering of seeing this so clearly
If I've said it once I'll say it twice I'll say it for all eternity
I'll find all the comfort that I need inside this bleeding"
Jesus had the choice to die for us or not, and He knew that He would choose giving us eternal life over having physical comfort. If He chose physical comfort for Himself, He knew that we would have spiritual discomfort. He would find comfort in the bleeding because He knew the eventual result would be that we could spend eternity with Him.
"No body knows
No body cares"
It is saying that the people didn't know about Jesus' true mission on earth, and they didn't care about the fact that He would save their souls. The Jews were expecting an earthly king that would save them from the Romans' rule. They were not concerned about having their souls saved.
"Together we are so, so ugly with rejection
But to our, our eyes we, we're the ones shimmering
I've unplugged the wires from your spine
At first you'll be afraid
But we will be so content
And we
Will live.
Again"
Together we will be rejected with Christ and hated by the world when we boldly stand for Him and live a Christ-centred life. This is because we are different to the sinful way of the world... therefore they hate us. ("If the world hates you, know that it has hated Me before it hated you. If you were of the world, the world would love you as its own; but because you are not of the world, but I chose you out of the world, therefore the world hates you." John 15:18 and 19). But to our eyes we are the ones shimmering because we know we will receive eternal life one day, and our souls are secure in Jesus.
When we are saved, Jesus "unplugs the wires from our spine." Our eyes are opened and we can see the sinful ways of the world and strive to change our ways and line them up to Jesus' ways. At first we may be afraid of persecution, but the closer we grow to Jesus, the less this fear gets. We will be content with Jesus because we know that our souls have been saved and He has made a place for us in heaven (John 14:1 - 6). We will live again when we physically die and awaken into spiritual life.
I'm not too sure about the part that says, "Just crawl across this desert heat and become tragic with me" but I think it means that the desert heat is the persecutions of the world. We must keep our eyes focus on Jesus and we will be able to withstand the persecution, knowing that we will touch some people's lives along the way. The tragic part could mean that if we are martyred because of our faith, our death could be a tragic story, like Jesus' story was.
"And now that we are not alone
You know that we could never be"
Now that we are part of God's family, we could never be alone again because the Holy Spirit will always be with us. And we have a family of fellow believers
