Seems strange that no one has yet commented on what feels like one of the best lovesongs ever to me.
I'm not really into that 'take-a-song-and-bring-the-lyrics-down-to-an-ugly-explanation' stuff, really, but since there's no one around to do the job for me... My perception of the song creates a picture of a long but not very productive, in terms of progress, relation. Maybe a dramatic and painful one, too. He loves her, and she is through a hard time... she's depressed (could be she always is), and he is striving to be of any help, but he can't understand what is going on inside her mind... So he's suffering from both sympathy and the desire to help her out somehow, and from loneliness and the feeling of uselessness.
This is what 'Cult' is about for me.
