It's a prayer. After a sleepless night, the singer passes by the church ("stained glass window," "one eye" - the all-seeing eye) and asks for protection. He draws a line between what he is in flesh - inadequate, everything "he [god] is not" (full of self-righteousness and self-pity) and what he is in spirit - compassion and love "come/from the father above." He feels naked in front of god ("for you know my name/the sound of my new name/as I hold forth nothing worth saving") and asks to be held safe in his hand.
