I think to connect this song to evolution is probably an over-literalization. Undoubtedly, there is an illustration of a dualist theology (the "God" and the "Beast"), however, I consider the reference to the film Jerry Maguire to be key to interpreting this song. The lyric "had me at hello" is too clumsy a pop-culture reference to be anything but an interruption or "slip".

The song explores the myriad ways in which a person is sold ideas, religion, revolution, a wife, a life. These are the "tools to conquer": beyond the "shallow waters" of the conscious mind. You may look down upon those who "buy". But they are only buying a different product to you. There is a policeman in your head.

I wouldn't say that Jerry Maguire is "key" to understanding the song. Certain lines do a good enough job of implying what you're getting at in your interpretation, like how the beast "gave them greed and made them slaves" or past the shallow waters, "where I can't see but I can sense my father/He can see me oh so clearly" (the last line probably meant to be ironic).
