I was listening to this today and was hit by something amazing. After the apocalypse described in the first verse, two survivors meet: One free flowing woman and one man who does not understand the new world because he cannot handle change. She brings him away from his home and into her own free flowing life.

The following is the explanation for the chorus and the last verse:

Because the world has been destroyed, the earth must be repopulated in order to keep the human race alive, hence the chorus. The woman becomes pregnant and gives birth in a simple ally. The baby becomes a symbol for hope. This explains the lines "We'd held something in our hands/ that was bigger than us or God" Soon, however, tragedy strikes and the baby dies, thus spiking the last line of that verse and ending the species forever.
