this song is a somewhat desperate ultimatum. the beginning of the song is the beginning of the relationship where he likes her so much he just wants her nagging "You've been checking on my facts" to end "I admit I have been lax." He's just saying that to get her off his back so he can focus on her qualities that he likes. The second verse is the middle of the relationship and by now he is brainwashed to this woman. Her constant nagging and nitpicking have left him an unconfident wreck. The first line he points out her own shortcomings ("No one cares when you are wrong"), but then is immediately punished for going against her will because in the next lines he is apologizing for it and placing all the blame on himself (saying it's his fault for causing tension and by now they should be in perfect harmony). The last verse is the end of the relationship. Apparently in the time between the second and last verses, the singer has grown a backbone. Its obvious he likes this woman, but her annoying nagging quality overpowers his feelings for her. This last verse is one of the most meaningful in the song.

"Lord knows I haven't tried" = He's tried his best to keep the relationship together and learn to deal with her bad qualities

"I'll take my stand, One last time" = He's finally had enough, ultimatum time. It's either stop her nagging or he's gone

"Forget the protocol I'll take your hand Right in mine" = This is what he hopes will happen. That for once she'll stop judging and correcting him and they can just forget all the rules and bindings of their relationship and simply be themselves. It's clear the singer still wants the relationship to work, but were not quite sure how it ends. Personally, I think he breaks up with her because of that final "I stand corrected" line at the end, which kind of is the sad line from earlier.
