"The cross you bear, your favorite shelter" is probably referring to religious people using their religion as an excuse for their deeds.
The check request here sounds to me as if 'religion' is asking AWS to think of it in an okay way... To which AWS replies "When a ... request's denied".

Basically he's saying he's currently in hell, either in the meaning of feeling depressed, or because he doesn't believe and is thus sentenced to hell as the religious say. He's looking at 'heaven', the thing that's 'perfect good' according to religions... He somewhat likes it, but he can't stand the smell; the 'heaven' that religion has brought up doesn't seem to be all that grand after all.
The next verse is a typical AWS one, don't have a clue there... Then on from

who's batching up the harmony?
with a smile that said i'm guilty,

Seems to get back to the subject; the singer is 'batching up the harmony' by expressing his hate for (organised?) religion. He's seen 'heaven' and has decided it's definitely not what he reckons is a perfect world.
