As I wrote under "Captain" it isn't a simple song about any "captain" or a simple story about a lover. I think Dave paints a portrait of a man who whishes to be a sole captain of his life. But his life without God is rather miserable. And in this context words "I don’t want your pity only the promise that you’ll stay with me tonight" give the full picture of a man who cries to God to be with him.
Again I must say that I like the Lillywhite Version much much much more.
