I'm not so sure if the entire song would be considered a reference to Jim Jones, I think they put that in there to give us an idea of what they went through with the soothsayer. Sometimes dealing with the unknown we are inclined to give them names of things we are familiar with. I think it's just another way that The Mars Volta is trying to portray something profoundly cryptic to the public. Doing a damn good job I must say.
