I think he is talking about schools depriving you of an opinion or an option. He has lost faith in God, but in doing so he has learned to disagree;stand on his own two feet and become independent. There's a possibility that "I gave up and then I gave in" means he gave up on God and then returned.
I think the second paragraph is about people pounding you with Christianity, yet we say nothing and question nothing.

Could mean a lot of things.
