I love this song and agree with a lot of what left hand side said but to further elaborate on what I personally take away from this song...
I think it is about a past relationship that left an indelible mark on his life. He is telling the girl (whether they ended their relationship yesterday or 5 years ago) that he understands that it's over but she will always be special to him and there will always be those feelings there. It's beautifully written.
Despite her having no interest in him anymore he still loves her and is willing to accept what it is.
He writes the best songs that most people can relate to in one way or another.
