This line says it all, I think this song is about the Muslum and Jewish religions fighting eachother about who is right philisophicaly, when they are working to the same end. "The same kind of thread" being for the same cause, and "Different needle" being the difference in the belief systems.

Both believe in a rapture, but in different ways.
"You twist everything else around"
The two sides twist the words of their holy book as an excuse to fight eachother when in reality it is meant for there to be peace.
Mind you im not saying its anti-religious, Chino is smarter than that, I think he sees past that to the real problem, people. Its about people using religion as a reason to kill eachother, when it should be used to promote peace like it's supposed too.
