I love this song. I think it's what others have said: It's about how he knows he's not good enough for his girl or he's holding her back (roots holding the tree down). He obviously loves her, maybe enough to want her to leave.

Another take: Maybe he's talking about a child that he wants to see succeed. The root of the tree can be interpreted as the foundation he laid for the child. He wants the kid to leave and find success, but he'll wait for him and her to visit again some day.
