I dunno I think riveroflethe is on to something but I'm not sure if the interpretation provided is 100% accurate... It could be that the point of view changes from Jesus to Judas (or someone else) throughout the song... I believe the first verse, chorus and final verse is from the perspective of Jesus (although the chorus is ambigous and could be from either's point of view) and the second verse is possibly from Judas' perspective (due to the references to the traitor kiss and the silver lining in the mushroom cloud)
