I am also quite surprised at the lack of comments.
you guys all seem to have some pretty good theories about this song...I never really analyzed it closely until now, but it always seemed to be a pretty sad song to me.
This might seem a bit like reaching but I kinda think it could be about someone whos body is being replaced with mechanical parts and 'enhanced' and the song is basically the bodys message to its owner

-the body is happy that its owner will continue to live

-all the body does while someone is praying is sit there...the mind is doing the praying...also it kinda says that all our bodies can do is go along with what we tell them

-nobody can blame their body for whatever damage it receives from following the minds orders

I know that I'll be lost but we're always in repair
-eventually, the body will be totally gone, replaced by machine parts, but it accepts this

-whatever accidents and hurts befall the person, the body knows they will prevail because of the 'enhancements' and it will continue to help the person, cuz like I said, thats all it can do...everyones body has basically the same mission: to serve and protect the precious brain

-even though it has no choice but to become obselete and replaced, the body is trying to offer somewhat of a warning...that there's something fundamentaly wrong with this person becoming this machine-like being...the person has some doubts in the back of his/her mind, and the body is making a last ditch effort to save their humanity.
I think the 'lock the door' part plays into this warning. the body is advising the mind to 'lock the door' on thoughts of more enhancements and to put a stop to the downward spiral.
anyway, yeah, thats pretty much my theory...
and that mumbling part towards the end...I've always been curious to know what the man (robot?) is saying. all I can make out is:
just...a little lower
breathe...
heaven...
right at the beginning...the rest is too garbled to make sense of...
