I really like this song, it reminds me of my childhood. I think the underlying theme here is innocence and the loss of innocence.

"there's a sunday school four blocks away from you" - in this person there is present some innocent state, though it is removed (four blocks away)

"skip rocks across the lawn to sidestep what we've become" - skipping rocks is a child's game, here it's like in order to cope with what bad things we've done, we pretend to be little again or recall our former state of innocence

"but there's a stained-glass scene of the nativity" even though we try to cover up our wrongdoings by re-inacting our innocence, a God is always watching and knows exactly what we've done, and we feel the guilt "burning holes through you and me"

"if we're never gonna be this innocent again, then why pretend?" - the whole point of the song I believe, stated pretty explicitly

I think the "something left to lose" is virginity, if you still have your virginity, you have nothing to prove. Sounds like he overheard his girlfriend talk about how she lost her virginity possibly

Maybe I'm reading too much into it, but I think the main theme here is that people escape their immorality by pretending to be innocent like children, but there is something watching that knows and punishes them. Can't escape it.
