It does seem to be about a dead girl. Think about it from the perspective of suicide though. In Christianity (especially Catholicism) it is believed that a person who kills themselves, can not be accepted into Heaven, hence the question: "Why are you going to be outside eterninty?" I believe this song is written from the perspective of a person who had someone close to them kill themselves. He is viewing the body at the wake and dealing with the surreal feelings of confusion and sadness that accompany the death of a loved one. He is also trying to come to grips with the the fact that this person appears divine( Your eyes look like they're from God And your face looks like it's from God ) yet he doubts that he will see her again in the afterlife. He is bidding this loved one farewell and sending his love but also grieving the fact that he will not see her again because she commited an unforgivable sin.

Honestly he never seemed to be pushy about religion and I think the interview you can find on YouTube shows that he may be influenced by his religion but didn't want it to be perceived as a "gimmick" typical of Christian rock bands.
Therefore I feel the line about the people outside your house is more questioning whether a fallen angel should be outside eternity, as you've said.
