I think it could either mean that the person has died but it could also mean that the person that is missing, is alive and comes home at the end. I thought that there were several options to why the person is missing:
1) They were working at Ground Zero
2) They were still in the rubble - This would be logical except when he writes: 'Children are asking if it's alright, will you be in our arms tonight?' So there is communication.
The second verse: "coffee cups on the counter, jackets in the chair..." can mean several things also. It could be from the morning of the attacks, the people who are regularly checking in on the family.
I think the song also changes POV's .. the first verse could be from a child's perspective, "mama's in the kitchen, baby and all...' The second is unknown maybe a 3rd person, Third/4th verse is from a wives perspective about him not being in the house. 5th verse someone is talking to the dad on the telephone, I imagine. 6th is once again from the wives perspective but she is communicating with someone.
So the missed person in general could be simply checking in on the family.
The last verse, I think is the missing person, coming home. God's in Heaven, the Devil's in the mailbox (could be bills that are waiting to be paid - it is said that the newspapers are still on the doorstep. So the mail hasn't probably been checked either), there's dust on his shoes (they haven't been used) but teardrops. There's tear drops. Right after that - the music comes alive and picks up beat... through out the other parts, it's in a sorrowful tone.
I really think, with the reference of some many things, that it's about life going on after losing someone..."everything is everything" after naming the everyday things (coats in the closet), etc.. When I see the sunrise, you're missing...it is a matter of EVERY DAY and trying to move on.
