This song bothers me for one thing. In the lines "There's two through my hands and one through my feet/ From this cross that I bare to the day that I see" - it seems to me that he's comparing his guilt and shame (that he well deserved after treating this girl poorly) to crucifiction. And he realizes that the guilt he has comes from his unwise actions. It seems like he is comparing his sorrow of losing this girl (which was his fault as he realizes) to crucifiction. It is a disturbing analogy- if my theory is correct.

i get what you're saying, but I also think that he's not comparing himself to Jesus or comparing his guilt to the His crucifixion. I think think he's just using it as a metaphor to show that he's really sorry and wants her to grasp what he's actually saying.
