Bits of this sorta make sense to me, but I cant really explain all the lyrics. It seems to me that its talking about a girl that the writer knows. This girl is so bogged down in religion (sounds a bit like Catholocism), but yet she can see glimmers of truth through it all, and longs for something real. She's been hurt in her life, and really just needs to fathom grace and come to an understanding of the real, perfectly loving relationship that only Jesus can offer.

She holds onto the hurts in her life ("she's always angry"..."Clutching pity like a prize"), and blames God for the way things are ("He cares so much for sparrows / Wont he toss something out my way?"), but still she knows there is something real that she is seeking ("Searching for more...seek the light"). The writer longs for God to reveal himself to her ("Create in her a sense of awe that sees your beauty").

Oh, just had a thought about the "something like laughter" part (the end of the second chorus). I think the rain is supposed to symbolise the troubles of life falling on this girl...and in her case, falling like laughter, because life has been so harsh to her that it all seems like a cruel joke.
