I'm listening to this song as I write. Obviously, the guy is singing about a girl he knew who was the cliched "beautiful but broken." She "gave her love away" and the guy saw the disadvantages of that. He saw her as someone who needed help, and he thought that he could grow close to her and fix her problems.
Apparently the problems were too many, and his plan fell. After months of trying to get under her skin - which was probably longer than any guy had spent on her - his plan seemed to have failed, and he begged for an explanation to her ways. (note: the narrator of the song seems to be one of the "nice guys" who finish last. He could have gotten sex, or whatever he wanted, from the girl, yet he cared more. I just thought it was interesting considering how most guys treated her.) The girl tells the boy that she's not a slut or really likes to fuck, but wants to give part of herself to every boy she meets. (This is a lyric almost all teenage girls can relate to.)
She thinks that by giving herself away it will take away the pain of relationships or broken hearts, the like. She thanks the boy for trying to help her, but tells him it's a lost cause. She then tells about a boy "who took notes in a book." This guy was a former lover of hers who she seems to have loved. He kept a journal but wouldn't let her see it. This distantness reflects the way the girl won't let guy # 1 (the narrator) grow close to her.
Anyway, the guy who writes tells the girl that he, unlike most people, feels the pain of always foreseeing the end of friendships/relationships. That was hard to type, what he means is he recognizes that everything ends harshly and sadly. This too is later reflected in the girl. She won't let guys get close to her because she fears the pain that writer guy was talking about.
The narrator finds one of the writer's journal pages by the girl's bed. The writer is saying to the girl that he's capable of leaving her (imagining they are together at the time) but that when she cheats on him it makes him want to leave. He then says that he's not going to stick around and let him cheat on her, and that even though she needs help he can't fix her, because the problem comes from her.
