This is my one of my 3 favourite tracks by opeth - Benighted, Moonlapse Vertigo and Face of Melinda, on by far my favourite album, Still Life. Apart from the amazing music, the best part about the album is the story - about someone cast out from a certain place and returning for Melinda. Apparantly the album wasnt meant to be anti-religious, but the whole album seems to be about challenging faith to me:
"Saw you benighted by your fright" is about letting fears control beliefs, and "You are flawed as all of us" about beliefs protecting her from realising her weaknesses, and in turn taking responsibility for her mistakes.
He is asking her to challenger her faith.
