I think that this song is saying that whatever humans do (create or destroy), the world will continue on as it had done since the beginning of time. I'm not sure if this song compares "good" or "evil," but I definitely think that after humans (hence, the empty human skulls) taint this world and end up ultimately dying out, the purity that was once pure and savage nature will reign and endure.
But then, ineveitably, some persons will taint this world once more, judging by the "tyrant's return to the sea."
